Hiyori Iki is an ordinary middle school student leading a fairly typical life until a fateful incident changes her reality. One day, while trying to protect a stranger from an accident on the bus, she gets caught in a dangerous event that results in her being hit by the vehicle. Surprisingly, this event causes her soul to depart from her body unexpectedly and repeatedly. As she navigates her unusual condition, Hiyori begins to become aware of an unseen world that exists alongside her own. This parallel universe is populated by spirits, gods, and other supernatural entities, which she had never believed in before.

Her awareness of the spiritual realm leads her to encounter Yato, a mysterious and eccentric god who has no shrine or dedicated followers. Yato is a lower-tier deity with grand ambitions, eager to improve his reputation and standing among other gods. Despite his rough exterior and peculiar ways, Yato shows a kind side as he takes a keen interest in helping Hiyori with her problem. He is eager to gain recognition and will accept any wish, regardless of how small, for a fee of just five yen.

The relationship between Hiyori and Yato begins to deepen as they navigate their unique circumstances. Yato offers to help Hiyori regain control over her body and find a way to prevent her soul from slipping out uncontrollably. Their partnership introduces her to various other spirits and supernatural beings, enriching her understanding of this hidden world. Hiyori's involvement with Yato also opens her eyes to the complex hierarchy of gods and spirits existing in this parallel dimension.

Throughout the series, Hiyori faces numerous challenges both in her normal life and within the spiritual realm.
